Sounds like a well thought out plan. 2 Separate systems means that a software glitch or network bug isn't gonna hose you totally. Get some help interfacing the autopilot so that you don't have control issues.
Don't worry, I will be getting help with it all! I may know surgery, but know nothinng about installing marine electronics.

Like the sound of your system the only thing I can add is I'd go with a dedicated bottom machine. The 8 inch Furuno 585 is an AWESOME machine. Simple features and very easy to use. I also love the garmin for chart plotting

Both the NN3d and the 6200 series are great choices--both are super fast machines when it comes to chart redraw/panning/zooming. Again, a nod for Garmins no-nonsense network system and easy to use plotter---and a nod to Furuno's sounder/radar as best in class.
Just a heads up on the 6200 series, make sure you buy it from a Garmin approved dealer----they are many places that sell Garmin, but not all are approved to sell the full Garmin line-----if you buy a Garmin 700/6000/7000 series unit from an unapproved dealer---Garmin will not honor warranty. You can visit Garmin's website for a full list of approved dealers. Also--if you have a Garmin approved installer do your install--this also get you an added year of warranty coverage---again the list is on the Garmin website.

The wife is always telling me to go fishing, go hunting----and don't come home empty handed!! I should listen to her more often...lack of fishing does make me a little crazy in the head now that you mention it.
Price really is not an issue when it comes to the Garmin 6212 vs. the Furuno MFD 12 (Garmin -$3999.99/Furuno MFD12 $3649.99 not complete network prices)--its actually slightly more expensive than the Furuno NN3d! But I am afraid you are right the repair side---no one in the market beats the ability to be rebuilt/repaired over time like Furuno..
